You are correct on the 99 being FI. I've had so many Gixxers, I remember using that manual idle speed on my 99 that mimics a choke for carbs. However, in 1999, I don't remember seeing any shipping receiving business to swap out your ECU for one tuned to your specific bike with your specific aftermarket exhaust. If there was, you wouldn't be asking how it's done.
When I was speaking with M4, my idea was to ship a flashed ECU with each pipe. A package deal...where the end-user doesn't have to spend more money on a PCV and a dyno tune. By the time you're done, a full system and dyno tune can run you $2K. Why not have pre-programmed ECU's to suit your product? The problem with this model is you need the core ECU's as Suzuki isn't going to sell you a bunch of new ECU's without a cut. If they'll sell them to you at all.
The business model is already laid out and already successfully in motion. And as I wrote, Riders Choice is already three quarters there. Dyno tuning the same bike/aftermarket exhaust over and over again is just a waste of time and fuel. Once you've done one, save the map, and catalogue that map. If you want to pursue this business model, I'm sure www.gixxertune.com will help you with the small details. Just give me a free dyno-tune as I'm pretty sure they've stolen my idea.

the 99 GSXR750 was fuel injected.I know a tiny bit about the infrastructure at Riders choice, I set up all of the tuning hardware and software at their site. The model you're talking about requires someone with programming knowledge as the tuning has to be pulled out of the OEM ecu. This is more complicated than inputting a state of tune.
