Bad idea. Febreeze doesn't have any anti-bacterial agents. It's essentially a perfume; and in many cases, the build-up from the liquid gives a good base for bacteria to grow. If it's pretty bad now, though, it'll take a lot to get it clean.

Use a good but strong fabric soap and scrub the inside of the boot really hard. I would use a combination of lysol & baking soda afterwards for whatever smell is left.
 
Stuff some fabric softener sheets in them. Wont exactly be anti-bacterial but it will help with the odor.
 
Dettol to kill th bacteria, then the foot powder or alternate to keep them dry. I used Dettol in my boxing gloves when they got rank and it worked. Worst case you might smell like Dettol.
 
Perhaps a treatment with an Ozone Generator? I have no experience with using them, but I know they are supposed to work well for getting funky smells out of things. They use UV light to create an ozone environment (toxic to humans) that kills all bacteria. Might be overkill for boots though, but may be worth the investment if you have other smell-prone things (like hockey equipment) :)
