Transmission clunk sound?

Yup, it's normal! Clunks are good sounds for bike transmissions
 
Bigger clunk going neutral or 2nd to 1st...shouldn't be that big of a one going from 2nd and up, but then, all bikes are different.

I could still hear shifts on my Daytona 955i on the highway. Clunks are fine, if you hear something like marbles or a blender then that's probably bad

On the R3, the shift from 1st to 2nd is almost as quiet as slipping into neutral, the rest of them make a good clunk noise.
 
Oil pump and clutch bearing, nothing for the transmission. Clutch bearing will either be good or dead, they used one that cant take a lateral load so it will just randomly explode on you, not gradually fail.
