Like all great villains, he would not have believed he was a villain. He saw himself as committed and dedicated and he believed his cause was just. And he was a student of history. He reminded me a bit of Patton as played by George C.Scott, albeit not as bombastic but no less likely to identify with figures from history.
You make a very good point . Essentially all of the crew of Serenity were villains. Even Zoe, according to the stories told in the Darkhorse comics (Whedon's continuation of the series up to the time of the movie) was a cold-blooded killer. All of the crew had had to commit crimes of a sort. And Reverend Book was probably closest to the Operative according the stories told about him in his life before the abbey.
