The way Aprilia deals with those issues is pretty much invariably: new motor. They can't trust any of the components and providing a whole new one off an assembly line is usually no more expensive than having a dufus with eight thumbs try to rebuild it in your average bike shop.

By the way, I know of two guys with R1s (03 and 07 respectively) that had the valves go - one of them was at 12,000km - a 58 year old guy who just liked how the R1 looked, and the other to a 55 year old that used to have a Pro card and was on his second rebuild (59 this year with a '10 R1).

In both cases, Yamaha just put a new head on the bike and in both cases that fixed the issue but... it was happening so much that Yamaha had to rob their racing series spares and in the '03 R1 case both rebuilds were done on warranty.
