Definitely not the clutch cable or else it would be doing this all much more frequently dont u think.

Dude - all wet clutch bikes - when running, will make a "clunk" sound when dropping into first from N.
the intensity of the clunk will be affected by the idle speed.
The only possible explanation for why it would only happen sometimes with your R1 while stationary in your garage is..
If you clunk it into 1st, then back to neutral (and keep the clutch disengaged, the next time you tap into first - there should be no clunk.
If you let go of the clutch in neutral, the next time you go into 1st - it should clunk.

My zx10 clunks, my gsxr clunks, my rm 250 clunks and every other bike I've ridden. Just leave the bike till the summer. Until you actualy ride the bike for a few hundred k's everythig will probably feel a little "notchy". Make sure you didn't get any salt in it from trailering. Change your oil in the first 300-500km, 1000km and probably 1500. Your oil will have a ton of filings in it being a brand new motor.
Enjoy your 1000 your going to love it after a 600.

Sebo, don't worry about the clunk. Yamahas are clunky, you'll get used to it. What the others said about starting the bike over the winter is right, its pointless. On the other hand, they may be exaggerating the potential problems and Im certain you haven't caused any harm to your engine. Leave it alone until you're ready to ride it and that's that. Don't bother analyzing this "problem" right now until you're actually ready to ride. Adjusting your clutch lever free play etc etc. you're just wasting your time.
The clutch free play should be about a 1/4 of an inch. Too much free play and your clutch may be dragging and this could cause a cold motor to stall.
Adjust the free play and all should be ok.
Regarding starting the motor----you have not damaged anything by starting the motor 4-5 times however you have introduced water vapour into the crankcase. If it were me I would start the motor (can you ride the bike around the underground parking? If not just fast idle the bike) and run the bike to full operating temperature (when the fans come on)....around 15 minutes. When this happens you are at around 180 degrees plus and the moisture is blown out the exhaust. Then shut the motor and park the bike for the winter.
