I'm a bit surprised, but not really. Ducati is no longer the big fish in the little WSBK pond. Now that Aprillia and BMW are running factory teams, Ducati is having to up their game. They see the quickest way is to get the 1198 entered, so having it not allowed gives them the disincentive to stay, and try to develop an old model bike that Ducati is trying to take out of their lineup.
Rossi joining Ducati though will bury this in the back pages, and no one will notice.
Ducati quits WSBK every other year.
WSBK is a great series to watch, Yamaha is also rumoured to be pulling out so the future looks bleak.
As for Rossi's salary, i believe Marlboro is taking care of that.
Ducati SB is too old and has nothing on the newer S1000RR. The Ducati MotoGP bike also needs a bit of work. Maybe they're pooling their resources to get Rossi's throne back .

Ducati is probably pulling the plug on WSBK to pay for Rossi's astronomical salary on the Motogp side of house.

Sad but I bet they will be back in a year or two (when they get their way of course).
Rumours of a frame-less V4 SBK for 2012. So they may only ask for 250cc advantage this time round...
And expect the Rossi R edition in 2013.
